Research Scientist

The IMAG2 project, recently funded by the IHU Imagine and the Hôpital Necker – Enfants Malades, aims at developing 3D applications for pediatric surgical care. By exploiting patients imaging records, the team recently developed artificial intelligence methods for the representation of the 3D patient anatomy for pediatric abdominal tumors and malformations cases. In the context of an acceleration project aiming at going beyond the proof of concept phase and deploying image analysis tools for a routine clinical usage of patients’ digital twins, IMAG2 is hiring a research engineer for the development and fast prototyping of image segmentation algorithms.

Responsibilities:
Under the supervision of the team leaders, the main objectives will be to:
- Design and develop state-of-the-art and cutting-edge algorithms for medical imaging segmentation;
- Build a system for an accessible usage of 3D modeling techniques by surgeons and clinicians;
- Document, maintain and provide user support in pre- per- and post-op for 3D modeling exploitation.
- Define a strategy for the integration of 3D models in mini-invasive surgical consoles.

Qualifications
- Master or engineering degree in Computer Science, with some knowledge and experience in medical imaging, or PhD;
- Relevant work experience, e.g. full time industry experience or research experience in a lab. Demonstrated experience applying data science methods to real-world data problems;

Postdoctoral Scholar – Computer Vision for Prostate MRI

Dr. Aytekin Oto Professor and Chair of Radiology, and Director of the Grossman Center for Prostate Cancer Imaging, Dr. Michael Maire (Assistant Professor in Computer Science) and Dr. Aritrick Chatterjee (Research Assistant Professor of Radiology) have an opening for a postdoctoral scholar who will focus on developing computer vision tools for improving prostate cancer diagnosis using Magnetic Resonance Imaging (MRI). In addition, 5 clinical scanners including a multi-transmit 3T scanner are available for research on a part-time basis.

Applicants must have a strong understanding of machine learning, with particular expertise in deep neural networks and computer vision. Programming skills in MATLAB, Java, C, Python, and familiarity with PyTorch and/or TensorFlow are desired. Strong analytical and problem-solving skills are needed. This position requires a Ph.D. in Computer Science, Physics, Medical Physics, Electrical Engineering, or Bioengineering. Experience with computer vision or medical imaging is required. Experience with MR images is desirable but not required.

One position is available for a postdoctoral fellow with computer science, electrical engineering, biomedical engineering, or medical physics degree with strong background in developing computer vision and machine learning techniques in the Department of Medical Physics. This is an excellent opportunity for a computational scientist interested in advancing their medical image analysis skills while working on real problems to treat cancer with a multi-disciplinary group of computer scientists, MRI physicists, and clinicians treating cancer patients.

The position is for two years and will focus on the development of deep learning methods on the new magnetic resonance (MR) guided linear accelerator system used for real-time imaging and treatment of cancers. In this project, the candidate will develop advanced deep learning methods to track tumors and organs to facilitate adaptation of treatment plans for prostate cancer treatments.

Ideal candidates must have strong programming background (Python) and working knowledge of deep learning libraries such as Tensorflow/Pytorch and expertise in implementing these methods for image analysis. Prior expertise in developing and applying deep learning/computer vision methods is required. Knowledge of image-based tracking methods is highly desirable. Current expertise includes art history, algorithmic curation, cultural history, cultural semiotics, computational linguistics, computer science, computational social science, creative industry studies, digital education, evolutionary economics, generative art, machine learning, media innovation, media policy, and network science. Bridging three university schools, the research group collaborates with high-profile academic partners that are spread across the globe, while cooperating with several public and private stakeholders. These include libraries, museums, media institutions, and open data providers. The research group activity forms the core of the CUDAN Open Lab, performing research while simultaneously functioning as a forum for intellectual exchange and meaningful academic mixing. Research Fellow, Robust Reinforcement Learning for High Throughput Computational Haematology

Context

The UCL Department of Computer Science is the leading computer science research department in the UK, ranked #1 in the most recent Research Excellence Framework. It carries out research, undergraduate, and postgraduate teaching across all areas of theoretical and applied computer science. Together with our partners at the Great Ormond Street Hospital (GOSH) we are building the next generation of Artificial Intelligence (AI) assisted optical microscopy which will accelerate haematology research, clinical diagnosis and treatment selection. Analysis of blood films under a light microscope at high magnification is essential to diagnosis, especially in assessing leukemias and their sub types. The level of detail needed to distinguish cell features specific to such blood pathologies obtained with high magnification objective lenses comes at the expense of a limited Field of View (FoV) and a limited Depth of Focus (DOF). Specimens mostly present agglomerations of overlapping cells and thin areas with distorted cells. As a result, only specific regions of the film, containing spatially separated blood cells at a suitable number density, are useful for morphological and textural analysis. Finding these clinically relevant regions requires visual inspection and manual operation of both the microscope x-y stage and focus, a process which is time consuming and requires the availability of a trained microscopist.

Main purpose of the job

The candidate will develop a robust and generalizable state-of-the art Deep Reinforcement Learning (DRL) approach to automatically control a motorised microscope system in a way which mimics the cognitive steps of a human microscopist. More precisely, they will build a DRL able to automatically position the optimal regions of the samples under the objective, control the focus of the microscope and trigger stack acquisition. This will enable high throughput imaging essential to expedite patient diagnosis and treatment selection. The post-holder will have the opportunity to use our next generation programable microscopy platform for data acquisition and validation. The final objective is to build an “online” DRL prototype embedded in the control of the motorized stage of the digital microscope. The research fellow will equally interact with our clinical partners to validate the approach and UCL Business to explore patenting and commercialization opportunities. The position is available for one year in a first instance.

You will be part of the team building the core computer vision stack and creating the product that will ship to millions of customers. This is an exciting opportunity to be a core contributor to an early-stage company that is using computer vision to disrupt an industry that hasn’t changed in decades!

About You

  • You are driven by the same set of core values that we strive to embody at Yembo
  • You have a strong foundation in 3D computer vision
  • You have experience with 3D reconstruction algorithms (e.g. SFM, MVS, SLAM, etc.) and various 3D representations (e.g. pointcloud, meshes, implicit functions, neural representations, etc.)
  • You have experience with deep learning techniques for geometry estimation
  • You have experience fusing different sources of 3D data into cohesive models
  • You are proficient with Python and/or C++
  • You have graduate-level training (MS/PhD) in computer vision
  • You have a passion for developing novel solutions to research problems constrained by product requirements
  • You are a resourceful scientist, a team player, and a good communicator
  • You have a track record of taking ownership of improvements and delivering excellence
  • BONUS: You have an established publication record at well-known computer vision and machine learning conferences (e.g. CVPR, ICCV, ECCV, NeurIPS, etc.)
  • BONUS: You have experience building production computer vision models for deployment in the cloud
  • BONUS: You have experience working with Docker and Kubernetes
